start up acting like infected

I am running Vista Business on a year old Sony Vaio. Since installation of Service Pack 1 I am having trouble with startup programs. If the PC has been on "sleep", when I open it up to my side (administrator) I am missing several software programs including my Anti Virus, my "gadgets", and I can't get Mozilla Firefox to open either. If I restart the PC things seem to be OK. Any ideas?
