It only does that when you request shutdown when updates have been
downloaded and are ready for install.

In that case it would just be completing what you asked it to do: shutdown.
You probably have AU options set to do automatic download
but prompt to install. Then provided you can see the AU icon
in the Notification area you can do the same thing as you do with WU
if you just doubleclick on it and click Install. That icon is your "prompt."
If you do that and wait for all the updates to complete installing
you can then shutdown without seeing a message about more
updates to install before turning off your computer.
To make sure you don't try to shut down before all the updates
have been installed doubleclick on that icon again after you allow
the install and you can see how much more is left to finish installing.
