Marking messages as 'read' has no bearing on this issue.
Chances are, your download never completes, so next time you
connect, it starts downloading the same emails all over again.
The only way to avoid it is to go to
http://mail.yahoo.com, log in,
and move all the old emails from the Inbox to a different folder.
POP clients like Windows Mail can only download from the server's
Inbox folder.
