For some reason unknown to me, most of the program shortcuts in the start
menu have gone away. I can browse to the program folder and run the
executable from there but that is a pain. Can this be rebuilt?

Been there done that. I restored it back as far as I could go. I am pretty
sure it was before the issue occured.
